Single-cell RNA sequencing (scRNA-seq) has become a very powerful technology for biomedical research and is becoming much more affordable as methods continue to evolve, but it is unknown how reproducible different platforms are using different bioinformatics pipelines, particularly the recently developed scRNA-seq batch correction algorithms. Under the umbrella of the 2nd phase of the FDA Sequencing Quality Control (SEQC-2) Consortium, we carried out a comprehensive multi-center cross-platform comparison on different scRNA-seq platforms using standard reference samples. We benchmarked scRNA-seq performance across different platforms and testing sites using global gene expression profiles as well as some cell-type specific marker genes, including ones validated by both DNA methylation and chromatin accessibility by ATAC-seq. We showed that there were large batch effects; and the reproducibility of scRNA-seq across platforms was dictated by expression level of genes selected and the batch correction methods used. In summary, we found a great cross-platform consistency in separating two distinct samples when an appropriate batch correction method was used. We hope this large cross-platform/site scRNA-seq data set will provide a valuable resource, and that our findings will offer useful advice for the single-cell sequencing community.

王昌宏博士，现任美国洛马琳达大学基因组学研究中心主任，医学院终身正教授。其早年毕业于同济医科大学，获医学学士及硕士。1993到1999年留学美国华盛顿大学，获得分子毒理学博士学位。王博士并先后任职美国希望城国家医学研究中心的贝克曼研究院功能基因组学研究中心主任、加州大学洛杉矶分校医学院副教授、西乃医学中心生物芯片中心实验室主任和资深科学家、芝加哥大学美国能源部阿岗国家实验室研究员、美国食品药物管理局国家毒理研究中心以及美国空军国家实验室研究员。王博士是基因组学、转录组学、表观基因组学和心脏干细胞单细胞转录组研究领域的顶级国际知名专家。王博士在国际知名杂志上发表了约 90 篇研究型文章，其中包括 13 篇发表在自然系列杂志中(6篇在 Nature Biotechnology），王博士还担任过美国 FDA 主导的芯片质控和二代测序质控（SEQC）国际协作组研究项目的主要领导人。他目前正领导SEQC-2国际多中心多平台单细胞研究项目，王博士曾获美国癌症研究协会杰出青年科学家奖及美国毒理协会研究生杰出研究成果奖等多项奖。王博士目前担任美国 10 多个杂志的常任董事编委或副主编。欢迎对以上内容感兴趣的科研人员、临床医生、学生到场参加交流！敬请提前15分钟进场。
